That is pretty dark. Noise in an exposure like this will depend a lot on your workflow. if you try to get all the detail from a single export from Lightroom I would say it is inevitable. If you carefully reprocess in LR to put out additional, lighter frames to work from ( and do so as psd of tiff, not jpeg which will degrade faster) the result will be cleaner.

Best bet is to shoot multiple exposures. I quite often do this without a tripod, set the camera to do 2 frames at say 2 stop intervals ( one to correctly record the ground the other to keep detail in the sky) and rapid continuous shutter. Since all I want is to ensure I have no burnt out sky I can import one shot's sky onto the others land without perfect registration (usually).

Simon, check your 5D2s custom functions/settings. There should be a setting for "auto noise reduction" Turn this on and LEAVE IT ON ALWAYS! I had the same problem with my 5D (original version) until I figured out what the problem was. I can only assume the newer model has a similar setting. This setting will dramatically reduce the amount of noise you are getting with low light captures.
