With regard to the master drive position, you said :
"The answer is both yes and no. Primarily no because what you describe would create a master drive and the way Windows works you can only have one drive designated as the master drive at any given time. Now if the other computer had a program called Boot Commander installed you can trick the PC into thinking the mobile drive is the master drive but it gets tricky.


So far I have only been able to try this on my own computer but when the C: drive was cloned on to the different hard drive it was cloned as the K: drive because that was the mobile drives name. When I accessed the K: drive and ran a program from it, for example, K:/Program Files/Diary/diary.exe it worked as usual. Bearing this in mind is it still using something on the C: drive?

Yes the C drive is the one with the Current operating system which is what the computer is using. The other drives (even if they have a operating system on them) are treated as slave drives.
